Introduction
Like it's predecessor Rosenkreuzstilette Freudenstachel has a lot of secrets and easter eggs that are easily missed unless you're going out of your way to find them. This guide goes over them with instructions on how to find them.

That said, it is strongly encouraged that you try things out for yourself and see what you can uncover. If you don't want to, or if you already have played through and just want to check if you missed anything then by all means check this guide.

This guide is still in construction as I am still gathering screenshots for it which I will only do after my own initial play through of the translated version.
Alternate Player Character
After beating the game with Freudia you'll be given a code to pay as a new character. The code is simply Up, Down, Previous Weapon, Next Weapon

This lets you play as Pamela.

Pamela plays similarly to Grolla from the first game, which is to say like Zero from the Mega Man X and Mega Man Zero games. She has the ability to dash and wall kick and has a basic three attack combo. Unlike Grolla her combo throws a weak projectile as well. Pamela can also do a charged slash that deals piercing damage.

She however does take double damage and has no special weapons. She's still better balanced than Grolla was though.
Schadenfreudia

When playing as Freudia every stage has a unique Game Over screen and each a reference to something. For example the above Game Over is a reference to the MacVenture classic The Univited.

To see them all you're going to have to die a bunch.
Alternate Boss Intro Graphics

In keeping with Mega Man 2 and the first RKS you can replace the stars that show up during boss intros by holding jump. Amazing.
The Black Forest's (Other) Treasure

In Liebea's stage in the big room that scrolls vertically and horizontally, sink in this snow. Trust me.

Then go under this wall and go left.

You'll then be able to get the Black Forest's Other Treasure. Picking this up will allow you to use Strudel as a weapon. Strudel functions like Beat from Mega Man 5 and Lilli from the first game and will actively seek out enemies.

If you defeat Liebea before getting this you cannot get it in that play through.

Pamela can get a free Cross Tank here instead.
Liebea's Stage Hidden Cross Tank
In the same room with the passage to Black Forest's treasure at the very top picture below jet over to the left side of the room and you'll find a free cross tank.

Draw Game
You might have noticed while fighting Zorne when she gets into low health the boss room starts filling up with blocks like a Bomberman multi-player battle.

Like the first game if you let the entire screen fill up both you and Zorne will instantly die. This takes several minutes.

Unlike the first game you also get a special Bomberman styled draw screen for doing it. You'll also get an achievement.
Zeppy Ruins Secret Room 1
At the start of the Shwer-Muta's stage go left and you'll find this pipe.

You can use the jet to get on top of the overcropping of this room.

If you then go left you'll find a 1-up.

Zeppy Ruins Secret Room 2
When falling into the main section of the Zeppy Ruins hold left, there's a fake wall and a secret Cross Tank there.

Zeppy Ruins Secret Room 3

This screen may look familiar to fans of Mega Man 5. You can slide through the wall right to find a cross tank... but...

You can also slide through the wall to the right in this room to skip ahead in the stage.
Zeppy Ruins Mid-Boss Skip

When answering the Mega Man 3 trivia question instead of chosing the correct option choose Shadow blade from the middle left platform and continue holding left as shown above.

This will let you walk through a wall in the next screen and skip the Friender mid-bosses by sliding under them all.

Zeppy Ruins Secret Room 4

Hold down here, there's a secret ladder. Then walk right when you reach the bottom.
This will take you to a secret room where Schwer-Muta put her contingency life's savings after Tia robbed her blind in the last game. Collecting all 100 gives you a free 1-up but you'll need to use thejet to get them all. Letting the timer in this room reach zero will kill you.
Trauare Stage Secret Room

In Heiligtum des Wasserteufels take the right path when the stage splits. You'll eventually come to the following room. Stand exactly where Freudia is standing and use Frost Fackle as shown above.

This will break through blocks hidden behind the thin wall allowing you to swim through and get a cross tank and a 1-Up.
Fortress Stage 2 Secret

At the very end of the second fortress stage if you take the top path before the boss door you might be able to see there's actually a transparent ladder there.

If you climb this it goes to a secret room with another cross tank and 1-up.
Final Stage Secrets
Lastly in the final stage, Iris Stage 4 you can find another hidden ladder by using Strudel's Hund on the top most platform and holding left. At the top of this platform is another Cross Tank.

But wait, there's more! Use Strudel's Flugel and head towards the wall for another secret ladder. Climb this and you'll find a 1-up someone left around from the last game somehow. Getting this gives you several lives and an achievement.

However if you playing as Pamela getting this will instead drop your lives to ZERO.

Also: the Prologue Stage and Grolla's Stage have two Game Over screens each instead of just one. If you lose all of your lives three times in a row without returning to the Stage Select screen, you'll see the trial version's reference on your third Game Over.

Pretty good guide, if I do say so myself. You missed a spot, though: how to get the Extra Life in the "?" corridor in Schwer-Muta's stage (hint: a ladder is hidden by the foreground).
