The only thing you can mod in the launcher itself is the banners, which you can modify to your liking (in the main page of Trunk there's a tutorial on how to do so).
If you mean something like being able to switch between a modded and an unmodded version of a game, then no, that's not supported.
The purpose of the launcher is to have access to all Jackbox games you've installed from the same executable. It will not allow the user to play any Jackbox game that they don't have in their PC.
