Secret 1: Hugbot Alley
You'll randomly run into this level in between the 3rd and 4th levels. You can fast-track your way here with the dev console command "open LX01_Brain"

Consider it a 3.5 level if you will.

Expect to find a lot of powerups here, and possibly even a new gun. This is the most likely place to find a gun called the Motivator. It's a gun that becomes useless as soon as you get weapon energy into it, which itself starts out rather competent actually. Though, it DOES fire Motivational Jelly at Level 5, which is more useful than when it's got no weapon energy...the thing does essentially no damage though. Use it for it's motivational jelly casting abilities, for catching special rewards and secret bonuses.

ADDENDUM: You cannot reach this level AT ALL if you killed any Hugbots on your run. Then again, killing Hugbots only raises difficulty, so it's not really worth killing them anyway.
Secret 2: The Village
This level is only visitable by...get this.

Intentionally jumping off of the Battlements level (As in, into the vast abyss below) then falling to the ground with the Lift Ticket (No Falling Damage) Perk equipped. Personally, I think that's insane. One can fast-track their way to this level with the command "open LX02_Brain" in the developer console, opened with TAB.

It's literally the village from the Title Screen and Main Menu of Tower of Guns. With little powerups strewn around. You get to see the entrance and village around it. It's kinda cool honestly, when you're walking around and stuff. It doesn't look bad at all, in fact I rather enjoyed my visit.

Upon entry, Joe, the developer, will ask if you fell off of the Battlements with the aforementioned perk, and will inform you that "this opens a huge can of worms for the game" and that things may behave oddly, like difficulty and player stats. He'll then say that "you're committed now" and will suggest that you go back inside and get back to shooting.
Secret 3: Caketown
Caketown is a level you may stumble across when starting the game, such as in the 5th, 10th, 20th, and so on, playthroughs. It's a "milestone" level, shown when you reach a specific milestone. You can quickly access this area with "open LX03_Brain".

This level will contain some powerups, a secret platform under the main platform (can be reached with extra jumps or the Bluegrass perk) and a gun on your 50th playthrough, the GG 9000.

You may find difficulty increasing pickups after your 100th playthrough, as well. Also, there's a chance of finding the Pump-Action Trollhunter there.
Secret 4: Glitch City
I'm unaware of any legitimate way to reach this area, but through messing around in the game's Developer Console, specifically by entering "open LX04_Brain" you can reach this area.

Upon entry, Joe, the developer, will speak to you personally, and he will assume you messed something up. He then says that since you're having a glitchy game, he might as well show you more glitchy things. You can find unused content from Tower of Guns in this area amongst the glitches.
Secret 5: Bullet Central
Bullet Central is a level with a lot of blue jelly, which is essentually a jump-panel jelly, and a lot of cannons. Like...a LOT of a lot of cannons. I mean..wow.

To reach it, you simply tilt the game 10 times in a row without doing anything else, not even moving or looking around. I assume this is because your teleporter tilt-device is screwing up or something...I have no idea, actually. You can quickly warp here with the "open LX05_Brain" command.

It's not known if this place is inside the Tower anyway, but it probably is. It has an exit pipe in it which takes you directly to Logistics. So, it can serve as a shortcut. There's pretty much no secrets or power-ups that I know of, and it's hard to get through anyhow. Don't take this directly from the Foyer, unless you have the TooYoungToDie perk on, and/or you have mad ninja bullet dodging badass skills at the game. Seriously, at the top, there's a turret ambush waiting for you. Small turrets, but a lot of them. Good luck dodging all that cannonfire.
Secret 6: Tog-O-Drome
The only thing I know about this level is that it usually comes as Stage 14 in Endless Mode. Good luck getting THAT far...

This level, after the first loop of the tower in Endless Mode, apparently always follows the second level in the loop, that being either Foundry or Gearworks. I cannot confirm, though.

It's essentially a boss challenge. Get ready to fight, say, 3 Dr. Turrets or 2 Pipe Organs at once. Those are just examples, though...

This level can be quickly accessed with the "open LX06_Brain" command.
The Crow's Nest
The only powerup here is an extra jump badge.

You're alone in a fiery furnace.

The Maw, the TRUE final boss of Tower of Guns, awaits you.

Oh, and the way to reach this place is a secret path behind the skull banners in The Sanctum, in the exit pipe room after killing The Gumball Machine. It's really not that hard to find. Did you even look?

Good luck.

Though, just good luck alone...now that won't save you.

You'd better be a true BADASS at this game to beat The Maw.

(Though, you DO get to blow up the Tower, which is nice...in theory. It's kinda lackluster, but at least you blow up the thing that's been making you tear your hair out in fustration over all these runs.)

Completion of The Crow's Nest will grant a star to the perk and weapon used upon starting the run. These stars contribute towards 100% completion.

The Tog-O-Drome is always after Gearworks/Foundry on every lap after the first in Endless mode.

The Motivator isn't exclusive to Hugbot Alley, it's just that The Motivator's the most likely item to spawn there. It can spawn elsewhere, and other items can spawn in its place.

Battlements isn't too terribly hard to get out of. There's 3 room layouts that either have an open ceiling or some open walls, so you can usually break out if you get the Battlements. One of them is a secret, but the secret path is visible from the start room so...

The Crow's Nest also has a nifty reward: Any starting gun and perk you used to fight The Maw will have a star mark on the loadout screen.

Man I just went through the Tog-O-Drome, and I beat the three pipe organs, but then I got hit by a stupid saw thingy and died. I went to it by falling off the battlements with Fall Ticket on and continuing through the game.

You forgot about Glitch City . Unfortunately, I have no idea how to access it legitimately, but it can be accessed via the console, same with the all other maps.
open LX01_Brain
open LX02_Brain
open LX03_Brain
open LX04_Brain
open LX05_Brain
open LX06_Brain
I forget which one is which, but these are all of the available secret maps. Have fun romping through Hugbot Alley a thousand times.

Nice guide! I didn't know about the Village before.
To my knowledge, you can't find Hugbot Alley if you kill any hugbots on the run.
