If you go to the home office or staryard for the major ship part companies, they have more parts available than the major cities.

Nova Galactic has an office in New Homestead on Titan, one of Saturn's moons.

Deimos has a staryard orbiting Mars.

Stroud-Eklund has a staryard in the Narion system.

Hopetech has an office in Hopetown in the Valo system (select Narion, it's in the same spot)

Taiyo has an office in Ryujin Tower in Neon, just take the elevator in the back.

Not a manufacturer, but you can get shielded cargo holds for smuggling from Porrima III.

You can access almost every part except the signal interrupter's sold from Kryx and Red Mile when using the large landing pad you can build in outpost mode.

The Vanguard Bastion shield with all points in shield system's is beast. I have 3.5k shields.

Also you can get better assortment of Stroud-Eklud starship bays in Neon in Showroom in center of Core

You can also get Shielded cargo holds from Kryx System at the The Key. when you completed a certain mission to gain access to it.

Don't forget that factions can also reward certain weapons, grav drives, etc. for your ship upon getting far enough in. So far the UC offers some real good weapons and a real good upgrade for your grav drive really early on in the game.

Thanks for the tips! I tried to upgrade the Frontier at New Atlantis and was surprised by the lack of parts.
