what you did is mostly the kind of persistent world i want for shadowrun.
a great mission you could add is the "prison break" run from razor s edge, one of the best runs i found around here
Fun, but I wish I could finish, heh.
I have had the same issue. I have replayed the scenario 4 times, each ending with the turn not changing after defeating the IC in the matrix. I have tried it before and after replacing the prototype, it always hangs.

Now, a few problems. I encountered a strange glitch, where I was looking through the stats for hireable runners and it would 'freeze' on one runner's stats and you couldn't look at others or their inventories. (Later figured out you can fix that glitch by adding one to your team and looking at thier stats there then it fixed it for ones not on your team yet as well.) That led to me hitting the Exit button on the hiring process which in turn led to me having to turn in the first run as a failure to the Johnson.
My character has som skill in magic so he can see ley lines. I've only seen them in one room on one of the runs though. Might want to add some more. I haven't checked for summoning spots but if there aren't any the same goes for them.
The second problem I have is with the AI. Sometimes the enemy won't follow you out of a room. Allowing you to step in, shoot a few rounds, step out and repeat. Also some enemies don't seem to respond to the guy standing next to them getting shot. It would be better if all enemies in a room functioned as a unit. They should buff, heal and support each other, and most importantly attack together.
Finally it would be great if you could mix it up with the tiles. So not all runs seem to take place in the same bunker complex :) Maybe throw in an office building or two.
Looking forward to the Matrix fixes. Love the work you're putting in @cyce
Perhaps you should try and load up the Matrix like the game does. I think it's a different map for the Decker. The Decker should be getting 3 rounds for every 1 Meatspace round.
in the replace the prototype mission if you try to open the door with a character that doesnt have any relevant skills trying again with another character brings up the skills of the first anyway- though its easily fixed by moving the first away.
in the same mission i couldnt get the interface button inside the matrix to work as combat ended after killing every opponent (i cant believe i just complained about combat ending properly).
after finishing the third mission i was immediately dumbed into the hiring screen with far more runners then i had at the time, upon starting this mystery mission i could see about 8 characters standing in a matrix map and didnt have control over anything.

In the Downtown Seattle map there are some icon to enter building but I can't enter in it. Is it normal ?
entered first room, opened top door with the decker, that made all hostile move toward my team, finished them all, main character clicked the exit icon before mission was a sucess and choose to continue, after matrix is cleared icon turned yellow, main character selects it while decker still in matrix and nothing happens, he gets out of the matrix, and no matter who clicks the exit nothing happens.
