I think that's because the idea is for people to use Cataph's Southern Realms or similar. I think that it's the changed startpos script that is doing what you're seeing.
Is there a way to just give them the same features as the empire? I cloned the mod and poked around with some culture settings to see if the tech was tied to that, and that doesn't seem to be the case. Is there a simple way to add those features in to make those factions a little more robust?

Make sure everyone in your play group resets MCT's settings to default and then disable it. Your mod manager will complain but that worked for us.
BUT, I haven't played since this mod's last update due to conflicting schedules so, if there are new issues, we haven't found them yet.
